This puzzle works the same way regardless of where you find it in the overworld. You will encounter a glowing prism on a pedestal, surrounded by a bunch of colored panels, like red, green, and blue. Touching the prism will cause it to light up in a pattern of colors corresponding to the panels below.

You must then step on the various panels in the same order as the colored pattern. Doing this successfully will cause a blue rarity treasure chest to pop up from beside the pedestal. This chest contains a bunch of goodies, including Farm Tokens, Spirits, and other resources.

One such puzzle can be found in the eastern area of the Farm map, next to the lake. Interestingly, these Light Crystal puzzles will reset each day. So even if you have completed one, you can visit the same location the next day to solve it again and obtain more rewards. That said, you usually won't run out of treasure chests to track down in the game.

If you have a Luma equipped in your inventory, the critter should alert you to any underground treasure chests that can be pulled up. However, these are lower-tier black chests that offer standard loot, while the blue ones are rarer. These can also drop resources not usually found in these standard chests, giving you an incentive to solve the Light Crystal puzzles in the game.
