Raised in Draper, Utah, Wilson attended Corner Canyon High School, where he passed for nearly 3,000 yards and rushed for over 700 yards as a senior. Initially committed to Boise State, he later chose to play for Brigham Young University (BYU).

At BYU, Wilson quickly emerged as a talented quarterback, starting as a true freshman in 2018. By his junior season in 2020, he surpassed several school records, including Steve Young’s completion percentage record. Wilson led the BYU to a 10–1 record earning MVP honors in the Boca Raton Bowl. His success in college led to his selection by the New York Jets as the second overall pick in the 2021 NFL Draft.
